Molecular Evolution: A Phylogenetic Approach by Rod Page & Eddie
A good narrative book for background, a little light on the equations and mathematical aspects

Molecular Evolution by Wen-Hsiung Li
Good coverage of field, heavy on mathematical aspects. Probably considered the standard molecular evolution text.

Fundamentals of Molecular Evolution by Dan Graur and Wen-Hsiung Li
A mathematically lighter version of Molecular Evolution.

Principles of Population Genetics by Dan Hartl and Andy Clark
Has some molecular evolution, but mainly focuses on population genetics.

A Primer of Genome Science. Greg Gibson and Spencer V. Muse
Good summaries of techniques and genomic analyses.
